Recently my 1998 protege got its rear driver side door window knocked out, I was wondering if a Mazda 626 or any other vehicles door window would work for my protege? Or does anyone know where I can get one for a fair price?

Check junkyards there's bound to be one somewhere. Stock up on anyother parts you'd need while your arlt it

Go to the wreckers and buy the whole door for about $200.. Or just get it off ebay for $75..
